Split answer. In person, my favorite shop is a little junk shop in Cambridge. The owner knows when he has good stuff, but lets it go for cheap - including a DCM for 20$, a bertoia diamond for $100 -(sadly neither were to me). However - here's a dialog from my most recent purchase.
"How much for the (plycraft lounge) chair in the window?"
"$250"
"why so expensive?"
"Because...its a beautiful chair"
"it IS a beautiful chair...but you sold one a week ago for $150...I'll give you $150 for this one"
"Sold"

My other answer is Craigslist. I love the sense of discovery on CL. It's kind of like a giant flea market..with a search option, lol. And I like that it has a local community aspect to it, rather than the vast globalism of Ebay.
I do wish Boston area had more Mod stores... it seems that in order to be a 'quality' furniture store you need to have something ornate & gilded in your window.
Zeitgeist
I like Zeitgeist in Denver, CO. They have the best stuff in the midwest. I've seen some rare stuff like Carlo Mollino in their shop.

IGEN, Danish cancer research s/h shops
My favorite stores are the Danish IGEN shops.
They have a varied selection and often some really good design.
The main reason for liking them is that as a Charity they are given the items and use the funds to research cancer.
Now the 2nd. best reason that I love them is that once they sell some thing, they will write a thank you letter to the doner of the furniture and tell that person how much was raised.
A very nice and honest gesture.
What is so great is that in Denmark the TAX laws say that a donation to charity is tax deductable.
So not onle does IGEN raise the funds the doner gets a tax rebate!
Definately my favorite stores to use.
You support cancer research AND you help get the doner a tax deduction AND you end up with great Danish design at a worth while price!

Home Anthology in Baltimore/DC area
Home Anthology is just off exit 13 on the Baltimore Beltway (Catonsville). They have a huge open space that is full of mostly Danish furniture of the 50s-70s, some Panton style stuff, some Eames. A really nice mix. It's beautifully displayed and well lit. Hours are limited but they will open by appointment, too.
