I found a lovely vintage Eames Aluminum Group arm chair for the office and it was in pristine condition! Score!
However once I got it home the "protectant" on the armrests (think varnish on aluminum) started bubbling up and flaking off.
Sad.
Does anyone know what causes this and the steps it might take to fix it properly?

Score indeed! Those are my favorite of the desk chairs. The coating is a standard clear coat of some sort. To remove it, I would recommend a stripper like zip-strip, which will cause the clear coat to bubble and soften. Be careful with the stripper as it is nasty stuff. If you buy a couple of rubber scrapers, you should be able to take the clear coat off by yourself in a couple of hours. I've done it before with my own soft pad chairs. If polishing is needed after, you can use a metal polishing compound or buff it on a wheel.
